They total the scores from the two days to determine the top gymnasts. My guess is because this meet sort of determines the national teams, they want to see consistency between the two days.
 
Elite used to have compulsories - I think the 1996 Olympics was the last time - but there were two days of competition - day one was compulsories and day two was optionals. When they got rid of elite compulsory routines they probably kept two days for the reason EmilyisOK posted - to see the consistency over multiple days of competition because big international meets (Worlds/Olympics) have multiple days.
